I will try to fix it, but perhaps someone else can do it earlier as I am leaving tonight and won't have an access to my PC for a week.
\n\n
There are some tips to find these masks and to fix them:
\n\n
1. Find problematic masks
\n\n
First of all, I use the following code to detect masks with holes. To be honest, I just wanted to detect all possible contours in order to create bounding boxes... :)
\n\n

data_base = '../data/stage1_train'\nfor img_id in tqdm(os.listdir(data_base)):\n    images_folder = '{}/{}/images/'.format(data_base, img_id)\n    masks_folder = '{}/{}/masks/'.format(data_base, img_id)\n    img_path = '{}/{}'.format(images_folder, os.listdir(images_folder)[0])\n\n    for mask_id in os.listdir(masks_folder):\n        counter_all += 1\n        mask_path = '{}/{}'.format(masks_folder, mask_id)\n        mask_img = cv2.imread(mask_path)\n        mask = cv2.cvtColor(mask_img, cv2.COLOR_RGB2GRAY )\n\n        _, contours, _ = cv2.findContours(\n            mask,\n            cv2.RETR_TREE,\n            cv2.CHAIN_APPROX_SIMPLE\n        )\n\n        for cnt_num, c in enumerate(contours):\n            cnt = contours[cnt_num]\n            x, y, w, h = cv2.boundingRect(cnt)\n            cv2.rectangle(mask_img, (x, y), (x + w, y + h), (255, 0, 0), 2)\n\n        if len(contours) > 1:\n            plt.imshow(mask_img)\n            plt.show()\n

\n\n
This gives us the following statistics:
\n\n

Bad masks: 394\nAll masks: 28993\nBad masks in %: 0.01359\n

\n\n
And a dictionary with a number of masks for each amount of contours per mask:
\n\n

1: 28599,\n2: 243,\n3: 57,\n4: 29,\n5: 17,\n6: 16,\n7: 7,\n8: 9,\n9: 7,\n10: 2,\n11: 5,\n12: 1,\n13: 1\n

\n\n
2. Fix problematic masks
\n\n
Not certainly clear how to fix, but there are two main methods that I'd like to try first of all
\n\n
\n
https://docs.opencv.org/3.0-beta/doc/py_tutorials/py_imgproc/py_morphological_ops/py_morphological_ops.html#closing
\n
https://docs.scipy.org/doc/scipy-0.15.1/reference/generated/scipy.ndimage.morphology.binary_fill_holes.html#scipy-ndimage-morphology-binary-fill-holes
\n
\n\n
We'll keep posted if our team have any updates. But according to general kaggle competition rules (7B), this is not allowed. But maybe it's fine to do it for this particular dataset and competition?\n\nWhy github and not drop a zip archive? Because github supports pull requests, showing what's changed, diffs for images, etc. - so it's much more useful than dropping a zip archive IMO.\n\n**Update:** The repo is up: https://github.com/lopuhin/kaggle-dsbowl-2018-dataset-fixes, many thanks to Kaggle and Carpenter lab!",

    "289462": "Hi, I made a small check yesterday and found other 394 \"broken\" masks (out of 28993, but still). To see such masks, please take a look at images attached. I will try to fix it, but perhaps someone else can do it earlier as I am leaving tonight and won't have an access to my PC for a week. \n\nThere are some tips to find these masks and to fix them:\n\n1. Find problematic masks\n-------------------------\n\nFirst of all, I use the following code to detect masks with holes. To be honest, I just wanted to detect all possible contours in order to create bounding boxes... :)\n\n    data_base = '../data/stage1_train'\n    for img_id in tqdm(os.listdir(data_base)):\n        images_folder = '{}/{}/images/'.format(data_base, img_id)\n        masks_folder = '{}/{}/masks/'.format(data_base, img_id)\n        img_path = '{}/{}'.format(images_folder, os.listdir(images_folder)[0])\n\n        for mask_id in os.listdir(masks_folder):\n            counter_all += 1\n            mask_path = '{}/{}'.format(masks_folder, mask_id)\n            mask_img = cv2.imread(mask_path)\n            mask = cv2.cvtColor(mask_img, cv2.COLOR_RGB2GRAY )\n\n            _, contours, _ = cv2.findContours(\n                mask,\n                cv2.RETR_TREE,\n                cv2.CHAIN_APPROX_SIMPLE\n            )\n\n            for cnt_num, c in enumerate(contours):\n                cnt = contours[cnt_num]\n                x, y, w, h = cv2.boundingRect(cnt)\n                cv2.rectangle(mask_img, (x, y), (x + w, y + h), (255, 0, 0), 2)\n\n            if len(contours) > 1:\n                plt.imshow(mask_img)\n                plt.show()\n\nThis gives us the following statistics:\n\n    Bad masks: 394\n    All masks: 28993\n    Bad masks in %: 0.01359\n\nAnd a dictionary with a number of masks for each amount of contours per mask:\n\n    1: 28599,\n    2: 243,\n    3: 57,\n    4: 29,\n    5: 17,\n    6: 16,\n    7: 7,\n    8: 9,\n    9: 7,\n    10: 2,\n    11: 5,\n    12: 1,\n    13: 1\n\n2. Fix problematic masks\n-------------------------\n\nNot certainly clear how to fix, but there are two main methods that I'd like to try first of all\n\n - https://docs.opencv.org/3.0-beta/doc/py_tutorials/py_imgproc/py_morphological_ops/py_morphological_ops.html#closing\n -  https://docs.scipy.org/doc/scipy-0.15.1/reference/generated/scipy.ndimage.morphology.binary_fill_holes.html#scipy-ndimage-morphology-binary-fill-holes\n\nWe'll keep posted if our team have any updates. But we don't mind anyone can do it before we do ;)\n\n\n  [1]: https://kaggle2.blob.core.windows.net/forum-message-attachments/289462/8661/bad_mask_001.PNG",
